Currently the edit notifications page is organized by Event so I need to select an event and then I can control that notification for each user. This makes it very time consuming when you add a new user and want to update their notifications.

 I think it would make more sense to select the user and then show a full list of the Event that can be set to notify. Then I can quickly go down the event list and set the notifications for this user.

This would save a lot of time when configuring new and existing users.

Great suggestion, this will indeed improve useability. I have added this in our issue backlog!

I'd suggest to create an event "DUE DATE" and "PAST DUE DATE"

You can create an Alert (in the account settings) that triggers on the due date and then an Alert Escalation (on your project settings) to tell what should happen when the alert triggers.
